The application launcher will sometimes forget my favourites and replace them with the default selection. (in a few cases the last row was kept and the defaults were added to that)

I am not able to reproduce this in 6.1.3 or git-master
Can you please try re-testing with 6.1.3? if you are still seeing this bug, please add your system information. You can get this from "About This System". You can use the Copy button to copy all the relevant information.

Luckily I haven't seen this since updating to 6.1.3
