SUMMARY
Currently "Rectangular Region" and "Window Under Cursor" are separate selection modes, however the behavior of the latter mode could be applied to region selection mode with a setting and cli argument (or maybe even by default). 
With this enabled, clicking a window would capture it with the applied edits – matching the functionality of similar software.
