SUMMARY
See title

STEPS TO REPRODUCE
1.  Create an empty frame on a paint layer
2.  Draw some pixels in this frame
3.  Clone (and paste) the frame
4.  Either:
 - using the Transform tool, apply any transformation (e.g. rotation) on the pixels on the frame and press Enter
 - using the Move tool, move the pixels on the frame
('the frame' can be either the original or the cloned frame)

OBSERVED RESULT
The 2 frames stop being linked after step 4. Changes done to one (including the initial transform/move) don't apply to the other.

EXPECTED RESULT
The 2 frames stay linked.

I can't reproduce this, does it still happen in 5.2?

No, it doesn't happen in 5.2. Bug 466843 can be removed as well.
