If I have a folder structure

Inbox [1]

...

Inbox | e-commerce [2]

...

Inbox | Lists [3]

...

Inbox | Lists | [kde-look] [4]

...

then set the old message expiry on each of these to 3 months the expiry for [4] and other folders at a similar level is lost (Properties shows the Expire messages in this folder checkbox unchecked) when kmail is closed and restarted; thus the expiry time has to be re-entered every time I want to do File | Expire All Folders.

(That for [1-3] is remembered).

If the folder name contains brackets, i.e. [ or ], then the properties of this folder are not saved. 
Removing the brackets will fix your problem.
