This is a bug in your Kvantum theme. The buttons are aligned just fine with the default Breeze Application Style.

I agree with you on Breeze application style as it's not really
noticeable but this happens with every application style. Try to apply
a new global theme without pressing "apply", and you will see that
when the window is getting darker because of the new window, you can
see the separation and the button is misaligned from its space at the
bottom. It's not really that important with the default breeze theme
but when you have a custom theme with different colors, the button is
misaligned and is too high (see the precedent screenshot)
I took a screenshot attached to this mail to show you the issue on
breeze.I think that the best solution could be to add some space above
the button to have the same size as the space for the button "Show the
modified settings" and center the button in it.

That new screenshot depicts a different bug: with the Breeze application style, now the button isn't misaligned anymore, but it's touching the top boundary of its toolbar.

Can you file a new bug report for that?

Sorry if I wasn't really clear about my issue but yes, it's touching
the top boundary of its toolbar. I tried every theme that I have and
all of them have this issue. It's not related to the theme but to the
   settings app itself.
Do I still need to file a new bug report if this is a settings app
   issue?

Thanks a lot for the help and the answers 👍

Yes, because the original bug report (this one) was about misalignment, which was caused by the Kvantum theme.
