This has never existed, unless you mean right mouse button, and the option is still there.
I don't understand the other part of the bug (for the record never report two different issues in the same bug), you mean that clicking the right mouse button on some parts of the highlight don't show the menu for that higlight?
If so could you attach a video recording of the issue (peek is a good app to record the desktop) and ideally the file you're having trouble with?
Created attachment 148715 [details] GIF showing atempt to annotate a pdf document The GIF file shows me attempting to annotate a pdf document. I first select the 'Yellow Highlighter' button and then highlight some words. Next I double-click (several times) on the highlighted text (to open up the text box). This does not work. I then double click on the extreme left-hand side of the highlighted text and the text box appears, I type the word "test" and close the text box. I move the cursor over the highlighted text expecting to see a pop-up showing me the annotated text. This does not happen. Double-click on the highlighted text. All that happens is the underlying words get selected. I right-click on the highlighted text (to get the options menu). I get an options menu related to the underlying text. Finally I go to the annotation sidebar and can open the annotation text box and delete it. This is the example pdf document I used in the GIF movie.
You are in Text Selection mode. This mode will make the mouse select text if there is text. Since there is text, it does not select the annotation instead. You need to use Browse mode.
