STEPS TO REPRODUCE
1. Set some keyboard shortcut.
2. Close and reopen KDEnlive.

OBSERVED RESULT
No action has any shortcut assigned, neither custom, nor default.

Yes, in version 23.08.4-1.

This looks like a packaging issue. Please try with the AppImage. 

Then we fixed custom-shortcut reset when resetting Kdenlive: https://invent.kde.org/multimedia/kdenlive/-/commit/c5085679fdd625bd6aadaf36c9b13ca0d2253b7a

The readme links to a 404 error.

When I use the AppImage from the website and click "run once", the splash screen appears and disappears again, leaving behind a very busy process that seems to do nothing useful. There is no helpful output in the console, either. I prefer the packaged version! :D
