I would like to enable scrollbar arrows for Breeze (I find them necessary for precise scrolling and it very annoying that they were removed by default). However, I can only enable them for Qt apps and not Gtk apps from the Application Style configuration interface.

In general, it seems rather disjointed that separate Qt and Gtk themes are always required. Are there any plans to generate the Gtk theming automatically?

There is already the Breeze-gtk theme, which aspires to mimic Breeze as much as possible. That's where this would be implemented.

I am not very familiar with Breeze GTK internals and currently have not enough time to do so, but it seems like this is possible with custom user CSS (which we now use for defining color definitions for recoloration). 

From my side we can use GTK daemon for modifying that custom CSS file as soon as scrollbar appearance setting is changed.
