Are you doing transforms on a paint layer, not a vector layer? I ask because most transform actions behave strangely on vector objects and make them disappear. (Only the Free transform works on vector objects. )Then you need to toggle layer visibility to get them back, not transformed. Using Windows 10 and krita 4.2.7.1 I've just used all transform operation types on a paint layer using a selection and on the entire layer and had no problems with any them. This was on a simple one layer image. If you toggle the layer visibility, does the object reappear? Can you try this with a simple one paint layer image instead of your multi-layer image?
