I can confirm this for the latest 4.3.0-prealpha (git cb4306b) appimage. When a .kra file is opened, that Store Softproofing box is ticked and it can't be changed. If you make a new file, the box is not ticked and the saved .kra file does not have softproofing information stored in it. After being opened, it gets forced to have softproofing information saved and stored.
