Tried saving the JPG's to a new folder but original "arw" images still disappear from Digikam but are still visible in the Ubuntu file system.

You have activated versioning. If you do not want to hide the original image, activate the option "Show always original image" in digiKam Setup-> Image Editor-> Versioning.
