Reproducing steps:
1. Open Geolocation editor
2. Edit your geo bookmarks (I have only five so far)
3. Try to reorder them by drag & drop

Result: the dragged item will vanish. It will reappear if you close and reopen the geolocation editor window (and press "Cancel" to do so).
Expected: well, reordering items should assign the new order to them. :)

Problem is here not to reproduce. Bookmarks can be arranged without problem.
Maybe upload the bookmarks XML file here?

I had one bookmark without coordinates. 
When I had this it was possible to drag other bookmarks *on* this bookmark (i.e. no separator/target line was drawn between two bookmarks during the drag action.
Removing this bookmark and saving seems to fix this.
