Which distro/desktop enviroment are you on? I know unity doesn't allow me to select anything on the pop-ups until I open and close them a few times. Sounds like a very confused window manager to me. I use 'Gnome 3' 3.18.1.2-1ubuntu1.16.04.2 Linux 4.4.0-36-generic #55-Ubuntu SMP Thu Aug 11 18:01:55 UTC 2016 x86_64 x86_64 x86_64 GNU/Linux. I noticed that all works fine with Unity and Enlightenment 0.21 On Gnome 3 all works but the mentioned "Edit Brush Settings" and F5. Pity that Gnome 3 fails on me here as it is far out my favourite. I'm sorry, but there's nothing we can do here. We don't code the popup functionality ourselves, it's part of Qt. If with other window managers it works, it must be a bug in the window manager. Even so, when I try Gnome 3 myself on OpenSUSE, the problem does not occur. I have managed to get "snap" Krita 3.0.1 running on Gnome 3 on Ubuntu. With the "snap" Krita version I have no problems with "Edit Brush Settings" or F5. So with "Appimage" "Edit Brush Settings" doesn't work, with "snap" version 3.0.1 (git 7c6cf9c) all works fine.
