I have tested with various ladspa plugins and couldn't reproduce. I don't have the Autotalent plugin you mention though. Can you test with 16.08.1? Now the difference is better hearable: https://youtu.be/xX2JJU9QWAU I can confirm the issue. It appears to be a problem in MLT. For some reason, some filters are not found by MLT's command line application melt, which causes it to discard this filter on rendering.
