Removing the kscreen configuration files doesn't solve the problem. Relevant code changes are only in master, since they're quite invasive. This would need testing with Neon dev edition unstable. So I did some quite extensive test today with Neon Dev unstable (KDE 5.7.90) and seems that most of the problems are gone. I was suffering all the kind of weird bugs connected to multi monitor. This bug seems to be gone, though it happened once that the wallpaper was not shown, but the desktop was in place with icons and the possibility to interact with it. I couldn't reproduce it. Other minor bug: If a screen is attached or detached when "Display configuration" is open the screen positions in the config dialog are messed up.
