If I log out, and log back in, the displays are cloned, and I have to go into the screen settings and reset them. It doesn't appear to think it is unified, since the "Unify Outputs" button is available and not "Break Unified Outputs"

Also, if you can, please try Plasma 5.7 Beta, we fixed a couple of problems that can lead to the bug you describe, so it may already be fixed in the unstable branch (due for release shortly).
