when you have the desktop applet on the desktop the navigation is different than the widget is in the panel and also the navigation (with popups) is not used anywhere else (plasma, kde, gnome, webbrowser, ...)

I would suggest to have everywhere the same behavior.

The popup folder feature is a convenient feature when you don't want to open a folder in an external file browser. If you just click the folder it opens the file manager, only if you use the dedicated button for it, it uses the popups. In the panel you can also choose icon view in which case it will behave exactly like the desktop view. It's more convenient in the panel to use it in the same dialog.
