Thanks for the report. Please note that most of what you see in the context menu is not provided by Dolphin itself. To my knowledge, the "Compress" menu is provided by Ark, so I'll reasign. Actually the behaviour depends on the plugin. Using p7zip works as expected (i.e. an archive with only file1 and file2), while libarchive and info-zip create a weird hierarchy of files.
