It seems like everytime Akonadi checks for new mail, it re-downloads all message bodies ("Fetching missing message bodies x/13000" or something like that), which seems unnecessary and spins up MySQL and everything for a good couple of minutes.

Indeed. It should only fetch missing mail bodies though if you have disconnected imap enabled and the bodies are for some reason missing. Are you regularly loosing the message bodies somehow?

Looks like I have the same problem: from time to time (in average once per day-two) akonadi tried to re-download all mail bodies from one of my accounts (IMAP, MS Exchange). Where mail bodies are stored? MySQL DB? And how can I loose it?

P.S. Kubuntu 14.04,  akonadi-server 1.11.90-0ubuntu1, homefolder is encryted (if it's matter)

This should be resolved in current master.
