Per applications proxy settings would allow more fine tuned proxy settings.

Pushing all traffic (global proxy settings) through the same proxy (Tor SocksPort) is generally a bad idea: https://lists.torproject.org/pipermail/tor-talk/2012-March/023535.html

Could you add an option "change only proxy settings for this applications" vs "change global proxy settings"?

There has been a discussion about this topic a few years ago, but no further update on it.
