The same thing is happening to me. When the resoulution is changed by wine and wine crashes, the font size stays small even if I change my resolution via system settings. Same thing happening on OpenSuse 11.4 and KDE 4.6.3. My game wasn't run through wine, it was a native Linux (SDL) binary. I can confirm this bug on KDE 4.9.5 (OpenSuse 12.2) using nouveau-driver. To trigger the bug I start a full-screen game (dark-oberon) in 800x600. The game crashes on exit, so I kill it on the console, then manually switch back to the native resolution (1920x1200). xdpyinfo said 96x96 dpi before the game was run, afterwards 48x48 dpi. I just tried the same with XFCE-Desktop. Turns out qt-based applications are affected, while GTK-based ones are not. This still happens even on 4.13.0. If the DPI information is not correctly restored, the bug is either in XRandR, or in Wine.
