When I get a new instant message in Kopete the animated kopete icons shows in the notification area, however it's colours are strange. See the attached screenshot.

it could be due to using al old version of the systray ibrary, before the use of network byte order...
pay attention the next time you update every package (that is, all of kdelibs, kdebase and kopete) and see if the problem is still present

As you predicted, by the time I installed beta2 the problem was gone.
