I've got about 1688 files and would like amarok to organize my entire collection. So I select all artists in the "local collection" list (or I just select the "local collection" label, same result), right click it and select "organize files". Then I select "custom format" and type "%genre/%artist/%album{ (Disc %discnumber)}/{%track }%title.%filetype". Not all songs are organized (if any).
If, thought, I right click only one artist and try to organize as described above, it will work.

I've just realized that after trying to organize my files Amarok will show some songs twice (the ones that should have been organized) in the local collection list.
So I opened the information editor (Title, artist, ...) for both entries of one of the duplicated songs. The first one's location was correct (the old location). The other one's location was the location it should have been moved to (but wasn't).

You shouldn't use the "organize files dialog", since it is still quite buggy :(. This is due to the fact that nobody has found time to look at that code after porting it from Amarok 1.4.
It is removed in the upcoming Amarok 2.2.1 till the worst bugs are solved, sorry for the inconvenience.

In the mean time you can organize your files with a file manager.
