When a message comes in with a link, the system tray pops up with the blue link but it is not clickable. You have to open the message first...

Looks like it isn't a Kopete bug. This bug occurs in any KNotification popup. For example:
$ kdialog --passivepopup '<a href="http://www.google.com/">Google</a>'
shows a popup with 'Google' link, but clicking on it does nothing.

Links in popups works in KDE SC 4.6.1, Poboiko's test also works. Closing this bug.
