I use kde 4.3 beta for kubuntu 9.04 on my Asus EeePc 1000H.
If I switch off the screen (Fn + F7) and then I restore it, the size of the windows are reduced to few tens of pixels.

sounds like an xrandr call to set a tiny resolution.
try minimizing all windows first.
notice that if you're using the composite extension, you have to either suspend compositing or set "keep thumbnails for..." to "never" or "only for shown..." in the advanced section (otherwise the windows won't really get unmapped)
