1) select all group from the main window (needed at least 2 groups)
2) right click on them
3) click "delete group" (it should be pluralized)
all groups are deleted.

From the configuration dialog it is not possible to delete all groups.

SVN commit 963049 by mfuchs:

The main group ("My Downloads") never can be deleted and pluralizing terms.
Multiple groups can be selected in the Settings (Groups), also removes some dialogs.
