I was making unrelated changes (global template editing) and pressed Apply. KMail icon disappeared from system tray. I checked settings and it was really disabled. I enabled it again and after some time had to change something else (now identity templates). After pressing Apply icon disappeared again. Checked settings - it was truly disabled there as well.

I've seen that too. Has something to do with reloading the config file ...

I can confirm this.
After making changes in general options of KMail, the Systray settings reset (it disappears while I set it to show permanently). 
Also:
For my message list I use Aggregation setting "Flat date view". This will also reset to default then.

I can't reproduce it in 4.9.x
Reopen it
