When chat window is shaded, kopete puts new messages in (very intrusive) message queue instead in the window ("Use message queue" is active).

If you don't click on the notification, but on the shaded chat window, the message appears in it but it will not go away from the message queue - it will be displayed as notification every time something happens. This means that kopete becomes completely unusable after few messages as notifications pile up and re-appear every time somebody writes / change its online status.

Notifications stay active even if you close kopete.

Clicking on "View" or "Ignore" on notification window does nothing - notifications are still there. There is simply no way to remove them!

I can reproduce a similar problem related to yours. I think it is plasma/knotify related
Steps:
chat with someone. 
Ask him to leave the chat and get back in a few seconds. 
Send him a message while it is offline. 
go to another window so the chat window looses focus. 
If the user enters the chat again. You get a "freezed" new notification for its message

No, it is not happening any more.
Kopete 1.0.80 on KDE 4.5.5.
