The virtual desktop layout is not saved on kwin restart, but instead must be applied by external application (such as pager or qdbus).

For example,

1. Set number of desktops to 16
2. Set layout (in pager plasmoid) so that you have 4x4 desktops
3. Remove pager from desktop
4. Restart KDE
5. You now have 2x8 desktops
6. Add pager plasmoid: you now have 4x4 desktops again
