Sometimes, two (or more) different taskbar buttons appears for the same instance of application. (and only one is the "real" application item)

how to reproduce it:

1-Open Transmission (the gtk torrent client)
2-Close it, so it appears in the systray
3-Click the transmission icon in the systray as crazy

I can't reproduce this in trunk.  What version are you using, and do you still get the problem with either 4.1 or trunk?

It doesn't happen any more. I hadn't noticed it because I stopped using transmission. Great! :)
