Storing data in .kde/share/apps/$APPLICATION_NAME is the standard way for all KDE application to store application specific data. So no bug here I guess. Confirm is standard behaviour/location. It is possible to config Kmail 3.x to store mail data in other locations, which could explain the reporter originally having it in the home folder (config file from an earlier install where this was default).
