Edit and Remove buttons are disabled in the Manage User Scripts dialog in the Userscript plugin. So it is impossible to remove a script, at least in the GUI.

There hasn't been any activity on this issue for some time. Please check if this issue is still valid for Konqueror 4.8.4 or later.
