Sometimes in chat, after someone enters a line of text, Kopete will show a blank entry for me. E.g.:

Them: Yo, Sup.
Me:
----
There is no discernible pattern as to when this happens - window may be active or inactive, for long or short lines, while i'm typing or not. It only appears on my side - the other user sees nothing.

Does it happen with a specific protocol, or randomly for all?

Might only be for AIM - that's the one I use the most. I'm not sure...
I use Jabber (google talk) as well, and i think I've seen it there
too.

I think so - and sometimes immediately after I send a message. But
it's random - sometimes it happens, sometimes it doesn't, and I can't
discern any pattern.

I haven't been able to reproduce this yet. Would it be possible for you to provide a packet dump or a debug log of Kopete running when this is happening?
