After disabling the mentioned shortcuts in KMail the keys are still working. The default shortcuts are the CTRL+Left and CTRL+Right, but after setting these to None in the Configure Shortcuts dialog, then it is still possible to use them.

Although these line are present in my ~/.kde/share/apps/kmail/kmmainwin.rc:

  <Action shortcut="" name="dec_current_folder" />

Please retry with KMail 1.9.4 as soon as KDE 3.5.4 is out. If it still doesn't work with this version then please reopen this bug report.

With kmail 1.9.3 and kde 3.5.4 the bug still present, but in an other form. I can still use the shortcuts (although I've disabled them), but they only go one item up in the directory tree, and one item down. So if I have a dir. tree in kmail like this:
Local Folders
|
'-Mailing lists
  |
  |-KDE Users
  |
  '-Debian Users

Then I can go one way up from "Debian Users" or "KDE Users" to the "Mailing Lists" dir., if I use the "Focus on previous folder" shortcut, but I can not navigate between two items on the same level (eg. KDE Users <-> Debian Users). If the focus is on a tree parent, then pressing the "Focus on previous folder" shortcut collapses that tree and pressing the "Focus on next folder" expands the tree. All this while having the shortcuts disabled.
