When changing a web shortcut (for example changing google web shortcut to search google.com.au instead of google.co.uk as is the default for the en_GB locale) a shortcut is added to ~/.kde/share/services/searchproviders/ with the change in it. 

When konqueror is restarted the change is not present (instead the default value stored in /usr/kde/3.4/share/services/searchproviders/ is used). 

New web shortcuts work fine.
