Version:           1.4.5 (using KDE KDE 3.5.5)
Installed from:    Debian testing/unstable Packages
Compiler:          gcc version 4.1.2 20061115 (prerelease) (Debian 4.1.1-21)

This is best explained step-by-step:

1. Start playing a track with a cue sheet so the cue sheet info shows up in the context browser
2. Queue another track in the playlist browser (any track will do)
3. Skip to another track in the current file by clicking its title in the context browser.

Observed behaviour:
Playback skips to the queued track, or if the cue index is beyond the length of that file, playback skips to the following track in the playlist.

Expected behaviour:
Playback should skip to the selected track/time in the current file. It behaves properly when there is no queued track.

I confirm that. Reproduced on KDE 3.5.6, Amarok 1.4.5.

The same thing happens when retagging the currently playing track - if a song is queued, it will be skipped to when Amarok re-reads the newly written tags of the current track.

I am sorry but this will not get fixed in Amarok 1.4 as we are focused on Amarok 2 now.
