Selecting "compact" from the folder context menu does not compact folders in all cases. It does not depend on a specific folder it sometimes works sometimes not. When it doesn't work redoing doesn't help either. In this cases I have to copy the mails to a different folder empty it (via "Move all meassages to trash") and then copy the mail back.

I hit this problem because I use bogofilter. After poping/spamfiltering the mail I sort out the spam compact the folder and then register it. I really depend on that the removed   meassages gets deleted from the mbox file, because otherwise wrong mail gets registered as spam.
