The idea beind the system tray (especially with ksystraycmd) is a good one, but the implementation is too ad-hoc.  Applications come and go as they please, and one of the worst parts is that the order can get shuffled, so one's memory of how things are laid out can be ruined.

I would very much like the ability to move system tray applets around in the tray, so I can make sure the layout is to my liking.

In fact, even better would be the ability to move each system tray applet wherever you want to (so they're not all stuck together), much like the quick browser button or the desktop button.  The tray can just get too cluttered and hard to maintain.
