Konqueror opens PDF in new windows instead of new tabs, despite I have configured it to open everything in a new tab.

Works here.

Settings->Configure Konqueror->File Associations->application/pdf->Embedding->Show file in embedded viewer

@Stefano: you've to configure to use the embedded viewer.
