What I would like to have is something like %SYSTEM="" or %FILE="" embedded in an internal signature. Then, when the signature is placed into a new mail, these placeholders are "executed" and the placeholder is replaced by the result. This way the content of a file of the output of a command can be embedded inside a HTML signature. My use case is to add a fortune cookie (from the fortune command) inside my HTML formatted signature. I think the template system already has this functionality, but I'm not sure, because I have never used the template system.

I'm not going to implement this wish, you can use a command as a signature, just making a wrapper about your command that sets a fixed before and after the execution of the command, would solve this for those who want this.

Cluttering the code for a feature that only a very small percentage of the users will use is not wanted....

I don't understand what you mean. How does you're solution solve my use case? (b.t.w. implementing wish 178862 does, so I'm a happy camper :-))
