When opening the menu, it opens behind any open applications.

When I switch it to the "classic" menu, it works fine.

I looked at the newly added autohide panel options and verified they are set to false.

Which version are you using exactly? 4.1 branch or trunk?

I deleted my built and after rebuilding this problem went away.

I use kdesvn so I don't know if an updated fixed it or it just needed a clean build.
