Version:           onbekend (using KDE 3.4.92 (beta2, >= 20051010), Gentoo)
Compiler:          gcc version 3.3.5-20050130 (Gentoo Linux 3.3.5.20050130-r1, ssp-3.3.5.20050130-1, pie-8.7.7.1)
OS:                Linux (i686) release 2.6.11-gentoo-r1

I have some Superkaramba themes stuck onto my kdesktop (with icons as well).

When I put eg a Konsole window over the superkaramba theme, and then press the middle button on the titlebar (to lower the window), a very short time the superkaramba theme is visible over Konsole.

Expected behaviour would be the window (which is already the lowest of the normal windows) is not (allbeit a very short time) lowered below the superkaramba theme.

This is due to the way that superkaramba tries to force widgets to be on the desktop.  There is probably an event that is still being honored momentarily which shouldn't be.  That may be the reason why you see this behavior.
This isn't a problem with kwin as far as I can see.

There was a related bug fix committed just now.  Can you update and verify if your problem persists.

I no longer see this behavior using SVN sources.
Marking as resolved works for me, but reopen if it still causes problems for you.
